What script do you use for deinterlacing MPEG2 and H.264 (AT-X) sources? You posted one for MPEG2 here, but I don't have it and can't find it anymore. And it somehow doesn't worked with AT-X, when I tried it a long time ago.
I just use the standard TIVTC filters (TFM and TDecimate). They should work fine for both. Here's what I do to IVTC Valkyrie Drive (which is AT-X), for example:

If it's not working for you, you might be loading in the .ts the wrong way. Standard tools like DGMPGDEC don't work for h.264 stuff so you'll want to either use DGNV (if you have an NVIDIA card) or something like:
